Is the sound like a high pitch chatter or like a thump sound?The upstairs toilet is working perfectly but it frequently makes a loud noise somewhere down the line when flushed in the middle of the night. It sounds like someone slammed a door in the basement. This only happens when I flush it at night, like around 2:00 a.m. or so, no such noise during the day.
Any ideas as to why this happens?

Sounds like the flush valve is going bad... OR you might close the
supply valve a tad and see if that stops it. Water pressure is
generally higher at night.

A long shot but it could be that your "water hammer arresters"Any ideas as to why this happens?
I don't think it's from the fill valve. Here's the sequence: 1, flush toilet; 2, about two seconds later, a loud thump from somewhere way down below, about the time I would imagine the water from the flush to get to the drainpipe which heads out perpendicular from the waste line to the sewer line; 3, at this time the tank has already begun filling.Possibly water hammer?? Doesn't usually happen with a toilet fill valve
since they taper off as the tank fills and don't immediately close like a
washing machine water valve, but it's possible....

Good idea!I would shut off the water into the toilet and then do my usual 2 am flush. If the noise is still there, it is obviously something to do with the drain line. If the noise is not there, it is in the water supply system. This is so obvious a way to troubleshoot!!!!.
