Stained Skirting Board

Hi

I have stained new skirting board using a mid-oak stain varnish which
looks good. However I have filled certain joints and inperfections
with a similar coloured filler, but now its dried it sticks out like a
soar thumb. I have tried over coating the filler with the stain, but
it still looks the same. Any ideas please.

Mix stain in with the wet filler ?

Paint it with artists oil paints?
